Ryan King - son of former Town boss Jake - has replaced Pete Downward as kit-man, and will also be responsible for the players' fitness and conditioning.
Peters has had four No 2s since taking over as boss in November 2004 - Chic Bates, Mick Wadsworth, Rosenior and McMahon.
But he is delighted with the make-up of his management team.
"It's taken nearly three years to get to this position but we now now have a team which has all bases covered and there are no chinks in the armour," he said.
"John will be the assistant manager and his role does not really change a lot. He will still be taking some of the training sessions and will be out watching games.
"Stuart is now going to be the first-team coach and he thoroughly deserves that.
"The amount of work he does is unbelievable - he has a lot of say in the planning of sessions and also delivers some of the training.
"He has got such a knowledge of computers that he is irreplaceable and he sorts everything out on the Pro-zone system we have here.
"Ryan's fitness knowledge is excellent and he can be a personal trainer to the lads who go to the gym in the afternoons while Stuart can work on the personal improvement plans on the pitch at the same time."
Rachel Greenley will remain head of physiotherapist, while Joe Hinnigan continues to deal with the day-to-day physio requirements of the first team.
Alan Foggarty remains chief scout, while Town have recently announced that Mark Layder has joined as club psychologist.
