Jamile Matt – one of nine Harriers substitutes – scored an 85th minute winner for the Blue Square Bet Premier outfit.
Winger Lionel Ainsworth had looked to have earned Town a draw when he struck with a classy half volley in a much improved second half display.
That cancelled out a first half penalty from former AFC Telford United defender Lee Vaughan.
Matt's late effort meant Town were beaten for the first time in a friendly after a behind closed doors victory over Tranmere was followed up by successes over young Wolves and Manchester United sides.
"It was a disappointing performance in the first half," admitted manager Graham Turner.
"We lacked urgency and conceded one or two chances.
"Second half, we upped the tempo a little bit, particularly when the subs came on, and I think we were a bit unfortunate to lose the match.
"We got ourselves into good positions and I couldn't see a goal coming from Kidderminster."
Town struggled to make any impression in the first half with their only sightings of goal coming when Terry Gornell poked just wide as he challenged for a loose ball with Harriers goalkeeper Daniel Lewis, while Steve Leslie hit the target with an effort from a tight angle.
At the other end, Mike Williams and Steve Guinan both fired wide with good chances while Town keeper Chris Neal had to be alert to keep out a close range effort from James Vincent.
But the breakthrough came on 35 minutes when trialist right-back Peter Bore appeared guilty of a foul on Dave Hankin in a congested box and Vaughan fired home the resulting spot kick.
Town improved immediately after the break with Lewis making a fine save from James Collins and – after Shrewsbury made six changes shortly after the hour – repeating the trick to deny the eye-catching Marvin Morgan and Mark Wright.
Ainsworth struck with a well controlled 20-yard half volley with 15 minutes remaining after a Joe Jacobson cross had been nodded into the winger's path by Bore.
At that stage, Shrewsbury looked the more likely winners but Matt – one of nine substitutes made by Harriers boss Steve Burr in the second half – had the final say in Town's most rigorous pre-season work-out so far.
