Atherton claimed victory in the final event at Windham Mountain in New York, his third triumph of the season.
And that allowed him to see off long-term rival Greg Minnaar for the overall crown.
"This title has been a long time coming," said Atherton, of Llangynog near Oswestry.
"We've been in contention before but never this close. I am so stoked to have claimed something I have put so much time and effort into."
The celebrations for the Atherton family didn't stop there with Gee's sister Rachel winning the women's event in New York.
That enabled her to finish sixth in the overall series, despite missing two rounds with a shoulder problem.
