They fell 1-0 away to Slovakian champions SK Slovan Bratislava after Erik Cikos rasped in a shot from outside the box in the 51st minute.
TNS frustrated their opponents for most of the second qualifying round first leg, and will be disappointed to have conceded the goal.
They defended stoutly and could have scored themselves in the second-half after striker Michael Wilde fizzed a shot over the bar.
TNS will be disappointed to not get an away goal but will be hopeful they can turn the tie around next Tuesday, when they play the second leg at the Crobett Stadium in Rhyl.
